correct complete URI also in these cases (http://www.wikidata.org/entity/Q397), 
so that I have iterated through all lexemes my bot had changed, and fixed the 
value in all 24,000+ cases. In the interface, the lexeme language was correctly 
displayed as "Latin", also with the bad value, but the lexeme weren't indexed 
for search (did not show up in any search results).

  I think I just fixed that particular lexeme by pasting the result of

  into the `wbeditentity` API via the API sandbox (edit diff 
).
 So having a few more example lexemes to investigate this would at least be 
useful ^^
  
  And then I think there are several steps that need to be taken:
  
  1. We need to fix WikibaseLexeme so that it doesn’t allow these bad item IDs 
in any new edits
  2. All of the existing lexemes will need to be fixed, probably with edits as 
above (I don’t think we want to silently change the existing revision content 
under the hood), either by us or by the community
  3. The bot that was creating these lexemes (in this case, DL2204bot 
, CC @DL2204) will need to be 
fixed, otherwise it’ll presumably start to get errors when it tries to make 
more new lexemes with the bad item IDs (unless the bot run is already finished 
and will never need to run again, I suppose)

  Thanks for looking into this! We found this problem by analyzing the 
divergences between mysql and the elasticsearch index behind CirrusSearch, we 
found 24000 Lexemes (very high compared to other content models) that are not 
indexed, I can provide a list of page ids if this help in any ways.
