You could store the config file in the binary table as a dependency for the MSI to run. In a nutshell I understand that any files will not be on the file system when an immediate custom action is executed, but is there a way of storing (and accessing) the file some other way? An immediate CA can access the MSI database tables directly. Perhaps you can store the config file in the Binary table.
