Well, if you have applications in one forest that users in the other forest are using then you will need to get an idea of how many applications are in that state and forumlate a plan if both companies need to continue having that application.

Can you describe your AD environment a little more? You have two forests with a trust? Is it a Forest trust or an NT4 style trust? You say they share 'some' DNS, can you qualify that a bit better?
