I have the same kind of problem:
Running Ubuntu 9.04 + Eclipse 3.5 Galileo.
I installed the Google App Engine Java SDK 1.2.6 plugin, the Google
Plugin for Eclipse 3.5, and the Google Web Toolkit SDK 1.71 plugin.
