Some comments:
1. The problem occurs in the internal method getUnitGroupCellMap().
This is only called once per chip type, regardless if you restart R or
not. The result is memoized (=cached to file) and reused in the
future. Thus, if you can get it to work once, you won't have the
problem

The reason I was using FULL annotation is from what I read of that
FIRMA paper. It mentioned that if this is detection of novel exons,
then all probesets might be used, so I was just giving it a try to
see what happens. :)

First of all, you are somewhat in unchartered waters here. I
personally don't recommend using the 'full' CDF for FIRMA analysis.
Others can disagree (and I would encourage some discussion about
this ...), but my reasoning is that the majority of the probes in the
full CDF
