Hi. I see, the instructions I gave you before did not write copy numbers *relative to a reference*, but copy number *signals as-is* (=on a non-standardized scale). The latter is what is outputted by CRMAv2. The task of standardizing toward a reference is passed on to downstream methods, e.g. CBS
