Hi, I'm pleased to announce that the CRMA v2 vignette is now available online:
Vignette 'Estimation of total copy numbers using the CRMA v2 method (10K-6.0)' http://groups.google.com/group/aroma-affymetrix/web/estimation-of-total-copy-numbers-using-the-crma-v2-method The CRMA v2 method is a single-array method for estimating full-resolution raw CNs by correcting for allelic crosstalk, nucleotide-probe position effects, and PCR fragment-length effects. The paper describing all details has been submitted early November and if everything goes well it will hopefully be available soonish. In that manuscript we also show that the estimates are equally good or better than estimates produces by Affymetrix GTC v3.0 and dChip. This is inline with our collaborators reporting that CRMAv2 estimates seem to have better signal-to-noise ratios. Please report any hickups, errors in the script or language problems in the vignette. As with everything else in aroma.affymetrix, any kind of contributions to the documentation or the source are useful.
