I use EndNote. It's not free, but we get to use it for free through my university. It does have its issues. For example, manually adding/editing information for a reference in the application is pretty inaccessible. Fortunate

Well, for my masters I used zotero. Same problems as you mentioned as well as another where NVDA would read HTML code until you switched to classic view in the add citation dialogue in word.
