Thanks for your suggestions; however, I've decided to take advantage of
the Onkyo's multichannel analog input by adding the NHT X2 crossover. I
hope to get the crossover next week.

Now that's an interesting suggestion. Would I set the mains to full
range and subwoofer to none in the set-up and then Y connect the L and
R from the sub? Would I still be able to use the Fathom's self
calibration and the Audyssey?
That's exactly what I was thinking,
Have you tried feeding the two Fathom's inputs through the main L/R
pre-out Onkyo's outputs ?

If you feed the fathom from the preamp outputs, and set the Fathoms low
pass filter to ~32hz or the low cut off point of your main speakers, it
will fill in the deepest octave.

Onkyo and I'm trying to come up with an easy solution to allow the sub
to be used in direct/pure direct mode. Do I need to get an electronic
crossover?

Yes, I've been using it that way but I personally find the sound is
noticeably better when I use the Transporter to do the conversion. I
was hoping there might be any easy solution since I have to also use
the room for HT and I don't want to be disconnecting and connecting
stuff when I switch
