I need to use a Windows server (with OS Windows Server Storage) as pool, so I
was wondering if samba can works (I have BackupPC on a different machine, but
with limited disk size)is it possible to configure BackupPC to use samba share
as data pool?

Well, reading docs and getting knowledge helps. Then you would have
known (and I assume you know about the hardlinks as you want to move
your 2.4TB pool) that BackupPC (at least v3.x) relies heavily on hardlinks.
And no, nor Samba neither Windows offer hardlinks on SMB based filesystems.
Use NFS.
