You can do a search/replace in multiple files if you can condense what you need 
to do into a regular expression. Look at Multi-File Search... on the Search 
menu. First make the search/replace work on one file. Then, switch to 
multi-file search and select the files you want to apply it to in the bottom of 
the dialog.

Or, if it's more complex than that you might be able to create a Text Factory 
workflow which does a sequence of search/replace operations.
