All my tracks are one separate file per track, no cue sheets. All either
FLAC or dsf.

Yes I'm convinced that neither LMS or the player itself is doing this ?
How do you playback , try the analog out or headphone out on the player
if this effect can not be heard there it is the equipment connected to
the digital output that's doing this.
If you done some tweaking to your player
I switched to analogue output, and the behaviour is exactly the same. I
knew it wasn't my DAC, as it never used to happen, and my DAC's not had
any changes. Oh well, I'm stumped!

When I said thereafter it's fine, I meant if the album is continuously
playing. If I decide to skip to the next track I will again get a tiny
cut-off of the very beginning. As I said, to avoid this I have to start
from the last second of the previous track.

You need to confirm if your receiver is defaulting to DTS (or other)
whenever no signal is detected. This is common and while it auto sets to
DTS it would take the receiver some time in to a stream to work out what
format it is
