I think you misunderstood Christiaan's answer. Files will be renamed,  
but you have to manually trigger an "Auto File" command. At least this  
works with my setup, which is very similar to yours.

Example: I file all papers at a fixed location ~/Documents/Work/ 
Paperlib und use the following Format String for the file format:  
"%f{Cite Key}%n0%e".  The cite key is generated with format "%a[-][]22- 
%y%U1" but I think this is irrelevant for this discussion.

Whenever I change something in the BibTeX fields that affect the  
Citekey and hence the path for auto filing, I press Cmd-K to update  
the Citekey and then Cmd-Shift-K for filing the files to the correct  
place. This renames all linked files.
