That's a bibtex problem, not BibDesk. And it depends very much on the bibtex style you're using. In your case it title-capitalizes the title. If you want to force a particular capitalization, you need to enclose that part in curly braces, as in {(H$_2$O)$_n$}. See the help or any bibtex man
