Dear BioC team,
I noticed that download stats for BioC packages are not accessible for months:
https://bioconductor.org/packages/stats/bioc/pathview/
https://bioconductor.org/packages/stats/bioc/BiocGenerics/
can you check on this? thanks.
Weijun Luo
Dear BioC team,
download stats for BioC packages don’t seem to be updated. The graphs were
generated on 03-09, but the stats are much lower than expected for 9 days:
https://bioconductor.org/packages/stats/bioc/SBGNview/
https://bioconductor.org/packages/stats/bioc/pathview/
Dear Nitesh and Bioc team,
We need to change the maintainer for SBGNview and SBGNview.data packages.
Xiaoxi Dong has left our team.
Please make Weijun Luo (luo_wei...@yahoo.com) and Kovidh Vegesna
(kvege...@uncc.edu) the maintainers. Thank you!

Dear BioC team,
Pathview is experiencing some build and parising problem. It turns out that
pathview imports some parsing functions from another package KEGGgraph, which
was not exported anymore in the KEGGgraph namespace (latest release 1.38.0).

Hi Dan and Hervé,
Thank you for the special attention and quick action. I agree the the bioc
project need updates/additions all the time. Some stability or
back-compatibility as you guys did would make the project greater.

Hervé,
Thanks for the update, it looks great!
Here is one problem though. I noticed that the original download stats link has
change too. For my pathview package, it was:

Dear BioC team,
I noticed some problem with keggLink() function of KEGGREST package, and it can
be traced back to KEGG REST API Linked entries. Some of this API function is
broken. For example, the following line used to get all gene-pathway mapping
for human, but retrieves nothing now.
Dear all,
I noticed that the classical bioc-help email was shut down completely, instead
we have to use the new bioc support forum. I feel that we can be a little more
cautious on this.
First, there should be tens of hundreds of subscribed users to the email list.
This is a extremely valuable

Dan,
Thanks for the followup. That’s wired. I use R 3.0.0 here. It is different from
R-3.1.0, but I don’t think it would make such a difference in generating the
error below:
Error in bods[idx, id.type] : subscript out of bounds
I run the exact same build command on my local machine (as below),
My gage package imports a single function from pathview package. I just noticed

Dear all,
I just fixed some bugs in my pathview package. And would like to update my
release version (with Bioc 2.13) too. I checked out the release version, and
modified it. But I can’t commit the changes somehow. I did so for the 2.12
release version, it worked fine. Bellows is the error
Dan,
That works! Somehow, it always prompted me for username/passwd if needed in the
past, but not this time. Anyway, thanks!

It seems that the original message I sent did not get through. Here is it again.
I noticed that the download statistics did not change at all in the past week.
The numbers stay the same or almost so for over one week. But the web page said
it is updated yesterday, like here
Dan,
You are welcome, I know it is hard to believe without seeing it. And thanks for
locating the problem and solving it!
