After running the script I still have the following PKG that I'm not sure if
I can remove them, or if they are somehow system relevant. I don't recall
installing them.

Those are PKGs from the shop and you can uninstall them as well.

I have full updated a 5108 box, now when in the admin gui I go to System
Settings -> TCP/IP I have this error:

I have the latest server backup installed and the only MySQL backup option
is what triggers the mysqldump. There is no other option shown.
