Thanks for all the help. The key to finding the problem was following up on
Tim Gruene's suggestion to compare the data sets directly. It appears that an
error occurred during conversion from I to F - until I find the log file for
the conversion, I can't guess what was done.

Thank you, guys. My problem has been solved. AutoMR in CCP4 removed the
insertion code. But I used it before, and it did not mess up with the
insertion code at those times.

I disagree with Herman that 3 sigma features are "nothing to worry
about". Indeed, I think this is one of the deepest and most disturbing
problems with macromolecular crystallography in general. Why can't we
explain our data to within experimental error?
