Fix its simple, unload desktop effects and will work. So is a compiz issue.

I'm also experiencing this problem on Ubuntu Karmic x64(2.6.31-11-generic).

I found out you can click on flash if you hold the right click pressed.
Anyway it seems that the bug is compiz related - if I disable compiz I can
click flash
