I have seen this when adding a non erased flash to a cisco router. If that is the case here, you need to erase the contents of partition 2 and 3, then you may need to reboot. The command to erase flash 2 and 3 was something like erase flash:2, erase flash:3. Afterwards you should be able to go to the config and tell it that flash is one partition (use the no command to remove the partition command that you will see in the config?).
