Gardiner's Bay and Shelter Island (eastern LI) have top notch gunkholing.
You can basically anchor anywhere as the holding is primarily thick mud.

Pipe's Cove (west of Greenport)
Coecles Harbor (east side Shelter island)
West Neck Harbor (SW side Shelter island)
Three Mile Harbor (S Gar
A general observation – it is very hard verging on impossible to fix wet rotted
wood in situ. If there is any way you can remove it, you should try.
