When I open a fullscreen opengl application on my asus x58l, the sound
and the input work fine, but the video freezes almost immediately, and
does not unfreeze. I am able to switch to a different console using
Ctrl+Alt+F1, and run killall -9 app, which stops the sound and the
input, and closes

One easy way to spot this is to watch the credit roll-up at the end of movie,
you will easily notice the stuttering.
Personally I have a core i3 graphics with intel open source driver.
Here is one way to avoid this stuttering while keeping Compiz on (works
for me) :

I just installed Nvidia Graphics Drivers and restarted pc.
It restarted normally but the screen got frozen up.
Although I could move my mouse pointer but I was unable to click any where.
Now I'm using low graphics version of ubuntu 11.04.

OK! I got the solution. I changed my graphic drivers from
NVIDIA accelerated graphics driver (version current) [Recommended]

NVIDIA accelerated graphics driver (version 173)
And then I restarted my pc and everything worked fine!
