I suffer from the same bug using compiz+unity. A workaround is to ask
nautilus to draw the desktop by setting:
org.gnome.desktop.background.show-desktop-icons = true
with gesettings/dconf-editor. This way the nautilus window will stay on
every desktop and since it accepts the focus, keyboard

Since my last post Ubuntu have frozen about 4 or 5 times (less then before but
still to much). I have not been able to run the suggested commands, because it
didn't respond to CTRL+ALT+Fnumber (hard freeze, so had to turn off the power

I'm using 2 worskpaces (vsize = 1, hsize=2) and tried what comment #2
said. On the very first try I lost my window towards the bottom of the
screen in the left desktop. I enabled 2x2 and I found it in the 3rd
