I just tested this in Ubuntu Mate 14.04 with its default Compiz settings
(same as Ubuntu+Unity I believe) and this bug is also present.

0. Enable workspaces (Appearance Behavior Enable workspaces).
1. Right click the title bar of a (fully maximized) window, and select Always
on Visible Workspace
2. On all the workspaces, open some other application windows so they're on top.
3. In one workspace, switch to
OK, I have discovered that the culprit is the Compiz fade animation on
close for Tooltips.

In Compiz Settings Manager, under Animations, Close Animation tab, look for
the window match line for Fade that reads:
(type=Menu |
There are many Wine apps (probably all apps with tooltips) affected by
this bug:

Note: Tooltips do not disappear, you can disable tooltips in the Preferences
- Interface section in Photoshop.
Public bug reported:
There is still the goal to remove Python2 from the desktop images, and
to use Python3 only. compiz-gnome depends on python, afaics the only
reason are the session-migration scripts. The scripts look ready to run
with Python3. Please change the shebang line and use python3.
