I'm facing the very same problem, but not with wine. I tried to have a full screen eclipse and the gnome panel is above my eclipse window. On the other hand it seems to be working with gnome-terminal and file browser -- gnome-panel reappears in full screen mode after resolution change with compiz

@Kjell: If it helps, I get around the problem without disabling compiz by using this script to change resolution, launch the game and wait until it finishes, and then change the resolution back.
