Also affects Ubuntu 13.04 x64 with compiz 0.9.9.0 and nvidia 304.84, but only if the window is maximized since application startup. If I maximize a normal window everything is normal and the same if I unmaximize and remaximize a window that previously was having issues. The three control buttons are not active (no hovering effect) and if I right click on them I can access the desktop menu and e.g. create a folder.
