Keep on eye on the Progress View.
My impression is that there are a variety of add-ons interacting
badly through the builder, with EGIT re-indexing being just one of
many activities taking a long time to stabilize.

I've had this impression for some time, but thought it was only the early
builds of 4.2. It seems sluggish compared to 3.7.
