To be fair removing /Applications/darktable.app is basically the same
thing as would package manager in Linux world do. OS X design itself is
relatively clean, the issue here is Apple randomly breaking stuff
without any warning. They did it with color managing, VPN, NFS and so
on...

Yes, I am currently running OS X version 10.8.5. Older versions of
darktable worked fine, but I've had this problem for a couple of
releases now.
If Apple had a way to properly delete programs (like a package manager)
this probably wouldn't be an issue. I even tried a program called
CleanMyMac
Is this OS X 10.8.5? I recently tested 10.8.3 and everything worked
fine. Sadly since I don't have access to 10.8.5 (and I can't upgrade
Mac I used) it's impossible for me to find the problem. Or maybe it's
not every 10.8 system that has this problem. In any case I blame Apple:)

Thanks for the suggestion. I deleted all those files. This time a
dialogue box appeared saying "verifying darktable.app" which wasn't
appearing before.
Unfortunately, no luck. The icon just bounces up and down in the dock.
The Activity Monitor shows darktable as running, but nothing appears on
~/.config/darktable and ~/.cache/darktable (and also some not directly
related to DT like ~/.cache/osmgpsmap)
