a2enmod selects cgid if a threaded mpm is installed, as is recommended

Probably you just thought you wanted cgi, but you really wanted cgid. 
Or what reason would you have to use cgi instead?

It's because I'm using mpm-itk, and it didn't seem to work with cgid. I
admit not investigating if it should, though. But it does work with cgi,
after I symlinked it in manually.

What kind of special handling does it do with mpm-itk in 2.2.3-5?

OK, this is the same as #412602 then. Closing the bug as fixed in 
2.2.3-5.

It treats itk as prefork, i.e. it does not replace cgi with cgid.
