I have similar experience. Pressing Alt+Shift changes only layout indicator in the top bar but doesn't change input language in an active window. If I change language by selecting from the indicator menu by mouse, it works. Everything works fine if I use usual Gnome. I found this after I have recently upgraded to jessie.
