I tested it with the ocamlweb sources.

With 

ocamlweb -p "\usepackage{hyperref}" *.ml* > test.tex
latex test.tex
latex test.tex 

there ist no problem. But in the noweb mode there is a problem

ocamlweb --noweb -p "\usepackage{hyperref}" *.ml* > test.tex
latex test.tex

so far ist works. But at the second run there is an error:
latex test.tex
