Hi,
this bug has been fixed in drupal-4.7 which is in the NEW queue as of
now.
Cron script has been completely rewritten to comply with the new
virtual host settings and now uses curl to fetch the cron.php URL
directly from the server. This allows for the right PHP configuration
file to be used.
