The problem here is that dpkg does not know if a file is a "user file", and it will honour symlinks as modifications done on purpose by the sysadmin. So I guess an answer to that could be "don't do that", but users are entitled to use stow anyway. So the only fix I can see here is for stow to document the dangers of its usage, and that this kind of problem might happen.
