One feature I like and use in the xpdfrc configuration format is the presence of the `include' directives which enable dividing the configuration into a modular structure. A minor drawback (more of a nitpick perhaps :) ) in this scheme is that the name of the user configuration file needs to be specified as the full pathname. It would lessen the dependency on the home directory of the user and enable sharing of configuration files if ~/something like filenames could be accepted.
