I just installed a brand new Debian Lenny AMD64 installation and I
have started getting this error too:

Unable to start the settings manager 'gnome-settings-daemon'.
Without the GNOME settings manager running, some preferences may not take
effect. This could indicate a problem with Bonobo, or a non-GNOME
(e.g. KDE)
settings manager may already be active and conflicting with the GNOME
settings
manager.


However, I did notice that I did not get this error when using the
precompiled Debian kernel linux-image-2.6.22-2-amd64.

If I recompiled the kernel using stock sources from kernel.org for
linux-2.6.22.7.tar.bz2, copied /boot/config-2.6.22-2-amd64 to
/usr/src/linux-2.6.22.7/.config, recompiled the kernel with make-kpkg
and installed it, once I rebooted to this new kernel (which uses the
same options as the precompiled Debian kernel, except that it is
compiled with gcc-4.2 instead of gcc-4.1, I started getting the error
when logging into gnome.

As a test, I went back into /usr/src/linux-2.6.22.7/Makefile, changed
the MAKEFLAGS to "MAKEFLAGS += CC=gcc-4.1 -rR --no-print-directory",
did a make clean & reran  make-kpkg binary --initrd, installed the
kernel and rebooted with this kernel compiled with gcc-4.1, I did not
get the specified error anymore in Gnome.

I was able to reproduce this issue as well with kernel 2.6.23 and
2.6.23.1, when booting into a kernel compiled with gcc-4.2, I will get
the error message in Gnome about gnome-settings-daemon, and when I
boot into a kernel compiled with gcc-4.1 I do not get this error message.
