You still have the possibility to repackage the upstream tarball to add
the missing directory (and do it semi-automatically with an helper in a
debian/rules target) or teach the upstream maintainer to create tarballs
with a top-level directory.

FWIW, I don't think that including the pristine tarball inside the
.orig.tar.gz is a good idea just to satisfy the people that like
us to ship pristine tarballs when the upstream tarball is broken.

If you can't have pristine tarball == orig.tar.gz then I consider it
repackaging anyway.
