Thanks for the details. Indeed it looks like this plugin was not written with
IPv6 in mind.
As this is not a debian specific issue, I've opened a bug upstream, and
forwarded the details to them.

Can you attach the output of:
munin-run --debug ntp_IP
(where IP is your ntp server's IP).
or give an example ntp server that raises this issue?

an IPv6 address. The monitoring of ntp doesn't work in this setup.
