Well, without those Opentype fonts, pdflatex works fine and without
any problems when I run it from the browser. So I don't think its
something with the apache/php configuration.

Thanks, it worked. I set VARTEXFONTS to /tmp/.texmf-var and it worked.
However I think it may be better to leave that to $HOME/.texmf-var at
05TeXMF.cnf and change the value of that variable inside the script that www-data runs, would it be a better idea?
