Answering to myself:
A system in nted consists of all the measures present on the same line
for all the staves of the score. That is, for a piano score with two
staves which has the first 4 measures on the same line, removing the
first system will remove measures 1 to 4 for _both_ staves.

So, from the test case in the bug report, I guess the "Delete System"
appears when enough staves have been removed to allow more than one
system on the first page.

I've set up a couple of test cases related the the reported layout
glitches and forwarded them to upstream [1].
