I found workaround for this problem.
I do not get duplicated input anymore in Wheezy with gdm from Squeeze
and with option
Option GrabDevice True
added to every evdev keyboard section.

Sorry, I was too quick. Bug is still there and changing gdm.conf does
not help.
I also tested it with X packages from backports (just dist-upgraded to
backports). The bug is still there.
