I'm seeing the same problem using Sid's pbuilder on a Squeeze box.
After a successful

$ sudo pbuilder --create --distribution sid

all attemps to use the pbuilder chroot (pdebuild or pbuilder --execute)
fail with

/usr/sbin/pbuilder: line 120: /var/cache/pbuilder/build//23090/run: Is a 
directory

The patch provided by Francesco works for me.
