Found the issue!
Thanks to Daniel Nicoletti for the help! The packages I created should
definitely fix the issue too, but they will also bring back the old
auto-install bug. A proper fix is on it's way to Sid and hopefully
wheezy.

Hello,
with the provides packages I could update at least the external
x2go packages from http://packages.x2go.org/debian without
problems. I'll test it with regular debian updates if there are
some available.

Could you maybe all try to update packages using the command-line tool
"pkcon update"? (available in packagekit-tools)
Does this produce the same issues?

Hei hei,
I can confirm this for multiarch (this system) and a non multiarch
32bit x86 (virtual) machine at work, both at wheezy. I have apticron
installed in parallel on this machine here, which already downloads
packages in the background
Different from the original report when it says that this bug happens with
multiarch enabled, I forgot to mention that I have this bug on Apper out of
the box.

I have this bug too, everytime Apper advices me packages upgrades and I click
OK to do the upgrading, then it prompts a window indicating that apper needs to
downgrade all the packages I marked to upgrade.
