Are you sure this is an issue with GNU tar and not the software
creating those archives? If I download the problematic archives from
GitHub and then unpack and repack them with tar in any of the formats
supported by tar, deleting files from the archive works.

You are right, the file was downloaded from github, and files gives,

once repack with tar
