Hi,
I think removing jquery.js and underscore.js from the original tar
should be enough. I have tested it and everything works correctly.
For the searchindex.js I see a lot of packages that ships it.

I do not know anything about 'minified' javascript files but saw that
the three files which were told/asked were present in the upstream
0.9.4 tarball as well.
I did find a discussion which perhaps would enlighten the maintainer as well.
