The simplest way - is to LOG packets using IPTABLES.
My friends from Internet-provider are doing so.
Another way is to use proxy-servers (like SQUID).

But may be it is possible to use user's chains feature of iptables?
As I remember, the packet itself being transferred to
the user's chain where you can do what you want with it.
