Have a look under System>Preferences>Sessions, that's where all
autostarted applications for gnome go. Maybe the update manager
isn't in that list.

utilus open all Folders and Places?
Reinstalling/reconfiguring nautilus may work:
# aptitude reinstall nautilus
or
# dpkg-reconfigure nautilus
