Perhaps this changed recently, but not all of Gnome is ported to Gnome 2 yet - some programs are still Gnome 1. On my system, I set Gnome 2 app fonts in the provided system-wide configuration. I set some apps in their own menus, and I edit ~/.gtkrc to change some other fonts (gtkfontsel lets me
