My system has been messed up :-(
I have done a apt-get upgrade and since then some of the commands are
not available in my box as root !!!

#whoami
root
#halt
bash: halt: command not found
#reboot
bash: reboot: command not found

Did you remove sysvinit? This happens, for example, when you install

To reinstall sysvinit, try
# apt-get install --reinstall sysvinit
