Yes, indeed this was the case.
I tried to create my startup files manually in that file directory
without using the GUI.
And now it seems that these entries are persistent.
I don't really understand what the underlying issue is.
I will test this for several days more and see if an

glib2.0) because upgrading gtk+3.0 to 3.21.5 also fixes this and
downgrading back to yakkety's gtk+3.0 brings the bug back.
Therefore, I believe this bug can be fixed in either GTK or glib.
