That's it. Diodon was indeed the culprit. But why does a simple
clipboard manager behave like that? Is it trying to clear cache before
session logout? Or something else?
I can reproduce only with systemd. It works fine with upstrart. May we
should file a bug in diodon.

Gnome-system-monitor shows a process "gnome-software" that continues
running after the application window has been closed. The process
constantly takes 100–200MB RAM and was not there after boot/login.

I also had this problem since upgrading to kernel 4.4 on linux mint 17.3
(ubuntu 14.04.03 derivative).
Removing `laptop-mode-tools` fixed it instantly for me, as well.

I had the same problem and found one solution, to edit the bookmark file
manually as it already support sub-folder.
Simply edit the file ~/.config/gtk-3.0/bookmarks
The syntax is really easy, for example:
sftp://$USER_NAME@$SERVEUR_URL(:port)/$SUBFOLDER_PATH $BOOKMARK_NAME
