When I was deleting the extensions folder from ~/.local/share/gnome-shell/, my
problem still occurred.
But now I've removed ArcMenu using the Extension Manager GUI, and so far, the
fallback to X11 has stopped.

The issue is that even if Nautilus showed the "Executable as Program"
tick, clicking the file would not actually run it. Which is presumably
what you're trying to achieve here by setting it as exec
It looks like the issue should be fixed in the gnome-46-2404 snap
already. App snaps just need to be migrated.
